WinMerge has a number of options available either by menu or in the Properties pages. Following is a summary of each option:

| Show different files | Determines whether or not different files are displayed in the Directory Comparison View |
| Show unique files | Determines whether or not files that exist in only one directory are displayed in the Directory Comparison View |
| Hide *.BAK files | Determines whether or not files with a .BAK extension are displayed in the Directory Comparison View |
| Select font... | Use this option to select the font used in the File Comparison View |
| Use Default Font | Use this option to revert to using the system default font |
| Language... | Used to change the user interface language as described in Localization |

| Backup original file | Select this option to backup each file before it is saved |
| Automatically scroll to first difference | Automatically moves the File Comparison view to the first difference when it is first displayed |
| Ignore whitespace | Causes spaces and tabs to be disregarded during comparison |
| Ignore case | Causes differences in case to be disregarded during comparison |
| Ignore blank lines | Causes differences in the number of blank lines to be disregarded during comparison |
