Hello there.
We use winmerge frequently for comparing 1 binary file
from 2 folders (usually DLLs)
It would be really nice if the MessageBox popping with
the diff result (files are identical / different) would have a
different visualization according to the result (i.e. a
changing icon of the message box, similiar to the icon on
the grid for different binary files / identical (01010 colored
))

Wouldn't be better for you to use directory compare than
file compare then? Directory compare shows also dates, sizes
etc so there are more information.
If you want only compare one file or *.dll or so, just
create file filter which lets only your file or dll files
through. And you can even create simple project file that
selects folders and that filter..

WinMerge is not intended to use like described.
That messagebox is primarily intended to pop-up to tell
users they selected binary files. Comparison result is shown
as additional info.
We can implement better result dialogs, but that's not our
priority.

WinMerge 2.8.0 shows binary files in file compare.
